A client submitted multiple 999s on the same file. For one of hte 999s, the GS01 value was populated with the value "HN" rather than ''FA". Both examples follow. My understanding is that Example 2 is correct while Example 1 is incorrect. Please confirm my understanding. If I am incorrect, and Example 1, GS01 is correct, please point me to the appropriate TR3 that explains why HN is acceptable in Example 1.

Per your question regarding the value of GS01 in the example regarding the 999, example 1 is incorrect. The only value permitted in GS01 for the 999 is FA.
This is determined by the standard. The value of the GS01 is set by the functional group = FA. This can not be modified by a Technical Report. This is also referenced and reiterated by the 005010X231A1 Technical Report Type 3, Implementation Acknowlegement For Health Care Insurance.
Example 2 is correct.

This X12 Transaction Set contains the format and establishes the data contents of the Implementation Acknowledgment Transaction Set (999) for use within the context of an Electronic Data Interchange (EDI) environment. The transaction set can be used to define the control structures for a set of acknowledgments to indicate the results of the syntactical and relational analysis of the electronically encoded documents, based upon a full or implemented subset of X12 transaction sets. The encoded documents are the transaction sets, which are grouped in functional groups, used in defining transactions for business data interchange. This standard does not cover the semantic meaning of the information encoded in the transaction sets.
